Yes, Labuan Bajo has several ATMs and money changers, and most travellers have no problem withdrawing cash before their Komodo cruise. ATMs are located along the main road, near the harbour and around the airport. They accept most major international cards and usually dispense Indonesian rupiah in reasonable amounts. It is still smart to withdraw money before your cruise because there are no ATMs in the national park.
Money changers are also available in town, although rates can vary. Larger and more established exchangers near the main street or airport tend to offer better and more reliable rates. Exchanging money at the harbour is possible but usually not recommended since the rates are less favourable. Bringing some rupiah in advance plus using a Labuan Bajo ATM when you arrive works best for most guests.
